I'm assuming this is related to Naomi helping EVA and Ocelot in getting Grey Fox to kill Dr. Clark. Naomi was OK with it / wanted it because Dr. Clark was the one that was responsible for Frank Jaeger's transformation into Grey Fox by using him for gene therapy experiments and putting him into an exoskeleton. EVA and Ocelot had planned to take out each of the Patriots so this was a step forward with that, and the lab where he and the genome soldiers were being experimented on ended up destroyed, so it didn't arise suspicion from the Patriots that someone was trying to kill them.
