I don't think it's ever confirmed but given the fact that the AI throughout all of MGS2 was running via GW I'd say for them to make use of the data for the S3 Plan from the system it would have to still be somewhat intact and couldn't be completely fried.

also i'm still confused as to why even try to make the virus? i mean, it was to imitate the foxdie from the first game to affect raiden and what he thinks he should do, as part of the s3 plan.
yet again i don't see much resemblence and why it's important to use the virus on gw

I feel like the answer for a lot of why they did what they did in MGS2 is simply to prove that they can. They came up with a very specific scenario with lots of differing layers and managed to make it all happen. Everything like the virus was just part of that wider plan.
