I think as with any high tech weapons or items or research or personell you want a failsafe in case an enemy get their hands on it/them. So I think the answer is there was a self destruct planted there in case shit went south to keep it from getting into the enemies hands and them exploiting it. I mean look at how much the Russians and Americans fussed around Sokolov in MGS3 Big Grin!

I think it's just Kojima's lifelong love of film manifesting early. James Bond movies in particular frequently featured finales where Bond had to make a desperate escape from the enemy's base of operations before an explosion or some other danger ensued. I think such scenes were featured in about two thirds of those movies up to that point. Also, from a gameplay standpoint, it makes sense to conclude on an escape rather than with the final (Big) boss fight. It's a stealth game. Almost the first! The player has been evading enemies the whole time. It makes more sense to be fleeing as the final act of player agency, rather than combat.
