I'd love if both games were remade from the ground up, not as a bundle though. I think MG1 fully remade could absolutely stand as its own game and then MG2 could be a followup.

MG1 as a fully fleshed out game could make a number of tweaks. For instance, having Big Boss start as your main contact, but get intercepted by Venom who cuts him off and starts feeding Snake bad intel and leading him into traps. Only instead of having either Boss or Venom as Snake's main contact, it's Fox who becomes Snake's main ally once you rescue him. Snake, Fox, Schenider, Jennifer and Dr. Madnar could become an impromptu ground level team operating from within Outer Heaven's walls to destroy Metal Gear together. And all throughout the game, Fox is both an ally and also a kind of mentor to Snake. He teaches Snake much of his combat philosophy but also helps Snake learn to embrace what he already believed.
All the while, Venom Snake, being a much more hands on villain, reveals himself much earlier so we see proper back and forth between him and Snake maybe around the halfway point. We could find out that Venom had enough of being Big Boss' proxy and decided to wage war with Metal Gear to finally realize the dream of Outer Heaven, but also, to turn Big Boss into a global pariah, as one elaborate scheme to make him pay for turning his existence into an extension of Big Boss's legacy. And instead of his final fight being one where you just lay into him with rockets, it's a proper final shootout where he also uses his bionic arm and has devastating CQC you have to be really quick to counter.
And all throughout the game, you can alter stuff so it ties to MGSV way more. For instance, instead of a four-man ambush squad, Snake could get ambushed by soldiers in Parasite Suits. Certain areas could have guards with Walker Gears, and mini-boss battles against guards in different D-Walkers (Gatling Gun, Flamethrower & Railgun). Code Talker could still somehow be alive and working for Venom Snake, a bit more begrudgingly, and provide Snake some intel, betraying Venom. At one point, one of OH's main baddies could attack Snake with Battle Gear. And the villains could be way more fleshed out. With the prison being way larger, requiring Snake to navigate with no weapons, and Bloody Brad being a cyborg instead of a Terminator, to tease the cybernetic stuff that Madnar would eventually get into. Or having Machine Gun Kid become a kind of Major Ocelot-esque rival to Snake that maybe you can choose to kill or spare by the end.
Then with all of that established, MG2 could carry a lot more weight by having Fox be the main villain, doing all the heavy lifting and the face of ZBL, while Big Boss operates from the shadows. You could change it so Jennifer takes the role of Molly, so there's more history between the two. And getting rid of Gustava altogether so Jennifer is the one who gets killed at the bridge, hence why Snake is alone by MGS1 and eventually falls for Meryl instead. Maybe Schneider's role as Black Ninja is altered so he's no longer a ninja but also a strange pseudo-cyborg, hinting that Madnar's up to no good again. And given what Delta's combat looks like, a melee fist fight with Fox in an actual minefield could be really intense with way more CQC and tossing around involved.
Basically, MG1 could have a lot of MGSV's remnants in it, and MG2 could have more of PW's DNA. With guards in Battle Dresses, tank box enemies, and more fleshed out iterations of the bosses with their fights completely revamped. Such as Running Man, being less about just planting bombs and more about actually fighting him head on as he uses his speed for CQC attacks, knives, spraying bullets, constantly keeping you on the move.
Meanwhile, Big Boss' final fight could be completely revamped. Part 1 could be a proper shootout with CQC, similar to Venom Snake, but eventually, he disarms you and dismantles your gun, forcing the player to improvise, breaking his line of sight, and sneaking around the arena to find various one-off weapons to attack him with. Like stunning him with a single smoke grenade long enough to do a silent takedown on him with a knife. Luring him into a C4 trap. Or grappling him and throwing him into an environmental hazard. Basically, turning the second half of his fight into a kinda Mr. Freeze fight from Arkham City.
Yes, I put way too much thought into this idea with no regrets whatsoever.
