I also wonder how Miller would react to us going against the Big Boss/Venom. Will he feel remorseful for helping us take down his former comrades? Or maybe for him it's an attempt to take his revenge against Big Boss.

Did Miller ever actually find out that Venom wasn't Big Boss? I don't remember off the top of my head but either way it has such a huge impact on Miller's relationship to Venom. Two individuals abandoned by the man they trusted with their lives. Miller was fooled into putting his faith in someone who was a lie the whole time. Miller's thoughts and doubts could make for great codec moments (another reason I think the gameplay should be more like the classics than MGSV-Optional codecs are a great opportunity to tackle some of the retcons and changes without it bogging down the main 'point' of the story).

I think Miller knew this whole time about the truth. You can see him reacting to medic waking up in Ground Zeroes trailer. I also like to think that he felt super tense and uncomfortable throughout the main game because of his guilt for hiding the truth from our character.

This is something I'm still not fully sure on. This to me suggests it had to be later on and that Ocelot told him, likely some time after Big Boss and Venom's hospital escape. I'm guessing a while after Kaz was rescued he began to notice "Big Boss" didn't seem right. This conversation could have even been far later on before the end of the game.

Interesting. But I still wonder why did Miller decide to work for the US government after all. Maybe because he learned about Solid Snake's existance and wanted to turn him into someone who could stop the big boss?

I think that has to be it, Ocelot and Miller here say that Big Boss' sons will likely want to "settle the score" with him and that Ocelot and Miller will have important parts to play in that, even if it means one of them eventually killing the other. Miller had the chance to mould and keep an eye on Solid at Foxhound which is pretty much his best chance at getting revenge on Big Boss. 

I never thought about it but someone in the comments of this video says that this suggests that Ocelot may have been the one sent by Liquid to kill Miller those few days before the Shadow Moses incident.
